You might be able to do it with an emulator on PC, I'm not sure the details but looks like melonDS can at least from a quick search.
On console you can use pkmn-chest as long as you're okay with using external tools, transfers forward in generation (3 to 4, 3 to 5, etc) should always be identical to transferring with the real games.
