Homebrew Apps won't show up on Luma3DS home menu

Before I start with this: I am really new to this homebrew stuff. I only did this last week. Anyway, I recently lost most of my data on my homebrewed 3ds. (the eject button on my pc didnt work properly, this isnt important rn) When i got the 3ds to boot from the correct place via godmode9, all of my apps (besides system apps pre-installed on the system and Homebrew Launcher, FBI, FTPD etc.) were not there. I go into software management and it has an X next to the icons of games and other things I had installed. hShop will not let me redownload these. Does anyone know why this is happening, and/or how to fix it?
