Not 100% correct: You can inject games, too, so they are on the Wii U formatted hard drive or the internal NAND like any other Wii U game.
When you don't inject but start from vWii, then it is SD or FAT32 formatted USB only through.
As @The Real Jdbye said this is about compatibility. Anyway, as the question was how to use them on the Wii U, not how to use them on Wii U + PC, I would advice to go the Wii mote route. Think about it this way: SNES Classic Minic ontrollers go...
