Dude, the warranty expired a year after the 3DS was bought new. And even if it wasn't Nintendo no longer services the 3DS so it useless.

If you have Luma3DS installed on the ctrnand, meaning if your 3ds can boot to the home menu without the sdcard, then you have Luma3DS installed on the ctrnand. And in that case, using Universal-Updater to update Luma3DS will update both, the boot.firm that's on your sd card and on the ctrnand.If I update Luma 3DS via the Universal Downloader does it update on both SD card and NAND or do I have to manually update it on the NAND as well? How do I do that? My 3DS has a pending system update from AGES ago which I still use B to deny every single time it's prompted.

Do I just download the newest Config folder, boot.3dsx and boot.firm and put on the root of my SD Card and set to replace in windows?

You could also just use Universal-Updater to update Luma3DS (and any other homebrew) to the latest version without the need of taking the sd card out of the 3ds to your pc. Ftp is also an option (with ftpd).
