Localization, the team at Rockman EXE Zone are very thorough with keeping translations accurate to the Western English releases in terms of character naming, motivations, speech patterns and nuances, as well as terminology and naming conventions.

Can you clarify if you're playing on a modded Switch with CFW, or on an emulator such as Ryujinx or Yuzu?
I've been playing through the game using Ryujinx, as it performs very well that way.
It might require some modification of the ROMs to give BG and object layers depth values. I recall this was the approach the SEGA 3D Classics releases took using a specialized Mega Drive/Genesis emulator and specially modified ROMs.

It's possible that your CFW is misconfigured and the issue is less to do with this particular Atmosphere mod.
