It means that the emmc (flash nand internal memory) chip has some connectivity problems.
The Switch has a check whether it can read full speed in 8 bit mode with all 8 data lines.
If that fails, then it switches to a 1-bit mode with a single dataline as an emergency feature.

From what I understand is that the glitching fails (the purple light) and then it goes to the training mode (flashing yellow) to train the hwfly once more to get a 'good' glitch. That seems to succeed and then the hwfly reboots to try to glitch the Switch again.

I don't use any package like HATS.
Just Hekate and Atmosphere work fine.
Whatever you do, make a backup of your keys.
With those you should be able to recover your Switch if everything goes wrong.
A full NAND + keys backup would be better.

Usual suspects are missing caps and scratches on the motherboard that occur when removing the APU cover.
That missing cap could be your problem.

1. Even with a factory reset, traces of the custom firmware will be present on the sysNand. Haku33 is said to be able to completely wipe everything but I have never used it. So no guarantees.

There is no such thing as a battery reset or a way to refresh a lithium battery.
If your Switch is several years old then your battery might just be failing.
Stressing an older battery might make things more noticeable.
A CNC milling machine that is precise enough to remove 1 layer will cost you a fortune.
A copper layer on a PCB is around 0.03 mm in height.
Fine grid sandpaper is much more affordable and much more reliable.

I don't think your NAND is corrupted.
If your SD card is formatted with exFat then you might have wrecked it when pulling the battery.
An easy test would be to see if you can copy all the files off it to a PC.
But my guess is that the SD card reader running in 1 bit mode is likely the root...
