The native port has had a lot of work put into aesthetic improvements (widescreen, 60fps, high res textures etc) and other niceties, while making sure the gameplay stays true to the original. AFAIK it sounds like they got all the kinks worked out.
The only reason to play an emulated version (any of the other options) is if you want the most authentic nostalgia experience instead of the "best" available experience.

You can update w USB but they only offer newest updates on they site, they don't give old like ps -
