Same issue here, my HBB stopped playing the background music after one of the 0.3.9 updates (was a long time ago and could have been prior to the "latest" 0.3.9e). I completely deleted the HBB folder off the SD card and extracted a clean copy from the Wiibrew website, to no avail.
I replaced the batch file with the new one you posted and can confirm a freshly downloaded and patched IOS80 wad is now identical to one created using the older ModMii 4.5.4. Thanks a lot for fixing this
