Some of us still have the SX dongle, so in my case this still works to use it to launch the hekate payload with it. BTW, I made this repo before going with the SX Gear way (pointing the boot.ini payload file to bootloader/update.bin).
This is something I normally don't recommend but you can try a full format using Rufus with the following settings:
Boot selection: Non bootable
Quick format: unchecked
Create extended label and icon files: unchecked
EDIT: You can also check "Check device for bad blocks", 1 pass.

Every time a new firmware version goes out I used to update Atmosphère, Hekate and SPs manually by deleting the atmosphere and bootloader folders, downloading the latest zips and extracting them back to my SD. I got tired of searching for the zips so I made a small program in GoLang...
If you, like me, still have your SX dongle, you can follow these steps:
Download SX Gear and extract the files in the root of your SD card
Download the fusee.bin file from the latest Atmosphère release and put in the root of your SD card
Edit the boot.ini file (open it with notepad or whatever)...
Reading this gave an idea to build a new boot.dat everytime a new Hekate release is out using GitHub Actions. Please check it out and I hope it helps anyone who wants to check about Actions.
