You might have lots of saves. One state is about 2 Megabyte... So if you use all 4 slots you have already 8 Megabyte. Do this with 10 games and you lost 80 Megabyte.
Settings> Pages/folders sructure> Custom - show Folders Manger every time
If you now start the sync you'll get an Explorer style view where you can create folders and organize your games.
- Connect SNESC to PC and switch it on
- activate FTP option in Hackchi2
- Get Filezilla Portable and open it
- User: "root" PWD: "clover" IP: "127.0.0.1" Port: "1021"
- Connect
- Enjoy

I didn't read the whole thread so i don't know if someone mentioned this before. It's normal for R4i Save Dongle or should i say for 3DS games that the saves of different versions are not compatible.
I already had this 2 or 3 times. Afriend of mine bought the 3DS bundled with Super Mario 3D Land...

If you only care about Gateway you can update to 6. Because 5.x is already useless for Gateway and they said the try to find a Fix for 6.x Firmwares. They never said they care about 5.x Firmwares so you would need to update anyways when they do find a 6.x solution.
The better it mimics an original cartridge the smaller the chance that Nintendo can block it at all.
Also the R4i Save Dongle will work to backup and restore the Saves in this case. A perfect mimic could not be recognized by Nintendo itself. In this case the only way to make the device useless...
