Normally I use emulators because they're more convenient but still play most DS and 3DS games on a real DSi and New 3DS. Pixel perfect games like the DS Castlevania trilogy look incredible on the DSi. Games which utilise the second screen effectively such as Fire Emblem play better on actual hardware. The New 3DS's super stable 3D makes almost all games more immersive. Then there are touch screen heavy games which I imagine aren't fun to play with a mouse including Kid Icarus, Phantom Hourglass and Spirit Tracks.
Castlevania and maybe a few other GameBoy games use LCD ghosting to produce transparency effects. Personally I could never go back to such a dimly lit screen though.
Some systems don't have good emulators available so you can argue that Sega Saturn and Nintendo 64 games are best played on actual hardware.
