Very unlikely that it's storage related. It probably happens for everyone.
Is it in the midst of action or more while moving around between areas and such?

moving around = loading title for few sec
and midst of action = lags (fps drop)

it happen few time in Ghost of Sparta and Chain of Olympus

Back up your save data and purchased content to PC with CMA one-by-one, also do a full memory card backup as a contingency plan. Go to settings -> format -> restore the PS vita system. Once that's complete, reactivate it and then transfer all your save data and purchased content back to the PS Vita one-by-one until it's back to the state prior to the system restore.

I don't know if that will fix a lagging PS Vita, but that is what i would try personally if I was faced with the same dilemma. If that doesn't fix it, or something goes wrong during the process, you could restore the full backup with CMA.

Good luck! :)
