SonicMania in the 3ds folder? put the data.rsdk in there.

Alright, the 3ds build hasn't been updated, so it still can't use the latest base build.

Same here. Data.rsdk is in 3ds/SonicMania, but the game crashes everytime after about a minute of loading. Console is a New 3DS.

A hardware render backend similar to Sonic CD's is also planned

I feel like this should have been done first. Like, instead of using software rendering. Hardware rendering is always better and faster.

Citra is a 3DS emulator. It obviously will not run on a 2DS. You can't run this port of Sonic Mania on an O2DS. You need a more powerful system, like a N3DS or N2DSXL.
