When you start up Herme's cIOS installer, it will ask which cIOS versions you want to install at 202/222/223... you can install a plain 36 or a combination of 36 and 37/38
I tested with a 320GB Passport and have similar results after half an hour... the game hangs for a couple seconds but is able to continue with no problems.

I checked the dkc2 wad by actually installing that by itself and it worked, and yea the Earthbound rom is ntsc. I wasn't trying to badmouth your program, sorry if it sounded like it.
EDIT: OK so i'm trying to work out what the problem is... if i inject Earthbound into a working copy of Chrono...
Just tried it with Earthbound/dkc2/ntsc/region1 and it still hangs at a black screen after the classic controller message lol... oh well...
EDIT: Well, turns out it was just a bad rom haha... great program guys!
I've tried injecting Earthbound NTSC and Chrono Trigger NTSC with region 1 and region 3 settings using DKC2 NTSC and they all went through without errors, but after installing them they all get stuck at a black screen after the classic controller notice. Hmm...
