Is there a usb launcher that can load CISO files from a fat32 formatted drive? I have usbloader GX, but if you use a fat32 drive with it than it will only read WBFS files.

why not convert them to .wbfs extension it's the same as having it on a formatted WBFS drive only FAT32 compatible

Use Fat 32 and wbfs files. Its better because its easier to recover data and WFFS partitions are unstable.
Also you can load isos smaller than 4GB from fat32 or normal isos from NTFS
