Do you have preloader?
If so, that's why
Preloader needs to patch IOS60 to boot System Menu 4.0 with it.
You need to reinstall preloader so it can reapply the patch to your new trucha-patched IOS60.

So I don't know anything about how to apply DIP module. And also it can be dangerous, more than applying the trucha patch because in this case you are only removing the patch Nintendo made. Or maybe DIP module is something similar and it's a simple change, I don't know.
