I ripped my cart of Detective Conan: Phantom Rhapsody into Cia form and encrypted it. Put the file on my pc and got all the needed files extracted. I believe the text for this game is located in romsrf\scripts, not 100% sure, but it has the only files more than 1 or 2 kb. Everything in that folder is a .convo file though. Am I missing something obvious or should I submit something to the github?

You indeed get the program wrong. This program is plugin-based. So if nobody ever requested for a plugin for this game or created one, the files will never be supported.
You can request format support on our github, but we work on it in our freetime and so we can't guarantee a quick solution with that.
It's better you have a programmer on your team/project so he can write one.
Support for individual game formats is not updated on a whim. People have to tell us what they're having problems with. Without knowing which games and file formats are glitching for you, it's pure luck if your problem is ever fixed. Unless, you report the problem as detailed in the OP. I have a question. I managed to extract some pictures out of some games, but a very few of them are corrupted/glitched.
I tried a few versions from the newest to the latest released and same problem occurs.
My question is, do you plan to release a new version and updated soon ?
